Because William Randolph Hurst, the guy Citizen Kane is somewhat based off of, took offense to the film, and used his influence to tarnish the film's reputation, causing it to lose. It still won best original screenplay, so it at least got some accolades.

I spend far too much time trying to tell people that it was bad, but nobody believed me. And now, nearly a decade later, people pretty much all agree that it's hot garbage.
Disney every year in the animation category, I do think they have made amazing movies deserving of the award, but holy fucking shit do they have to win every single time their movies are nominated? Take The Lego Movie (which wasn't even fucking nominated) and Kubo for example.There are exceptions where they haven't won of course, but it's still not fair for the other nominees when 99% of the time a Disney flick is nominated that they are bound to lose.
Zootopia is better than Kubo though, both visually and thematically.
