The only reason Jack fought Aku in the future was because Aku was still there to fight him. If Jack kills Aku in the past then Aku will never get to make his evil law so Jack gets sent into an Akuless future. It wouldn't make any sense for the Jack who got sent to the future in the last episode to experience the series.
