It's probably Jefferies either repeating Windom's research, or Windom's soul speaking through DoppelCooper to instruct Jefferies.

No, Cooper is in the modern day. You can tell from the style of technology around him. Dougie being in shit with some organized crime thing likely plays into how he was always an intended replacement for Dopplecooper in case the Lodge reached out for him - even if Cooper managed to escape and take Dougie's place, having hitmen on him at exactly the time the transfer would happen adds another level of contingency.
