I think Captain America being HYDRA the whole time might be a little more than just a "flaw."

To those who like characters like Superman and Cap, it's because they bring an air of optimism, hope, and morality to a world (and a community of heroes) that's bitter and cynical by comparison. Nothing wrong with making them good in a way that's realistically attainable -I'd argue that's half the point of their existence- but trying to drag them through the mud over and over in an attempt to modernize them might not be the right way to go about them. You're just going to have them competing with characters who mesh with the grim and gritty in a much more organic way, and they'll lose just about every time.

Man of Steel was a mediocre attempt at making a Batman film in every aspect but actually having Batman as the actual protagonist, and retroactively making Captain America a HYDRA agent from the very beginning is as about as close to insulting a fictional character as you can possibly get.

It's not just the neck-snapping that bothered me, though I agree it was morally justifiable given the circumstances.
