Doggett was great but Reyes was fucking shit and their romance made no sense whatsoeever.

there is a definitive turning point for Scully in the episode "Clyde Bruckman’s Final Repose", which is only season 3. She knows internally that the paranormal is fact, but it isn't like flipping a switch to where everything abstractly witnessed or anything Mulder says is true. After this point Scully has belief in the paranormal as real, but chooses to handle this uncertainty via her methods as a doctor and scientist rather than outright faith. Unless, of course, it's actually faith.

Episodes become increasingly about how Mulder will go down the rabbit hole past the point of reality, which allows Scully's viewpoint to take on weight.

In addition, where as Mulder falls in love with Scully at a very very early point in the show, Scully is not truly spellbound by Mulder until around the same time as she begins to internally accept the paranormal. Initially her loyalty is strongly to the FBI, and gives Mulder the respect she feels he deserves as a fellow agent, but after the turning point her loyalty falls with Mulder, and gives the FBI respect she feels it deserves. This is internal realization that the paranormal is in fact a magical world she has stepped into and with it Mulder becomes enchanting too. Her resistance to the paranormal then is her way of playing hard-to-get; she'll steal a longer look at Mulder when she can, savor the moments he's on one of his 'it was aliens' tirades, and taunt him with her "science" counterpoints.*

Later, as Duchovny demands more money and the writers can't get the story-arcs to be smooth and sublime and the show is forced a shakeup to keep its longevity, Scully and Mulder's love for each other is assumed to have been pronounced in secret from the audience, and Scully becomes the believer and Dogget the skeptic. This works(anything else at this point is nonsense), and we get our love scene over baby William eventually, but you cannot match the magic of season 1-5 Mulder and Scully.

He died when they figured out that Super Soldiers are magnetic so they lured him into a mining quarry and the metal in the rocks sucked him into a cliffside and he splattered into pieces.

It's the building of intimacy between the characters. Like in quagmire, when they were stranded on a rock in the middle of the lake 10 feet from the shore and they talked for a good 15 minutes.
