This is the first time he's been dead-dead.
He died for an issue in one space adventure but was immediately revived by evil aliens to be torchered in the next.
There was the time his time-traveller past self died, and he winked out of existence, but that mutant healer layed on hands and that was undone by the next page.
Then there was his death as a Phoenix (those never count) by the hand of a god-powered Dr.DOOM! in the last Secret Wars, but that whole thing ended with retconning the whole universe back to "normal".
Then there was the storyline with the god powered new mutant who couldn't be killed by a SHIELD missle strike, unlike the poor Cyclops standing next to him, but that story ended with the time-travel-powered mutant girl learning that she had the infinite power of retcon herself. And again: he was only dead for an issue there too.
(All of these happened within the past 15 years, he never died before then!)
He has never been really dead before now.

All that got retconned away by time travel, but Wolverine being there was just the story being set before Death of Wolverine happened.
