It's good to see you've considered this aspect, I primarily asked because historically Sunni groups haven't exactly been the most inclusive. And if Assad is indeed defeated some time in the future, I expect it will come in the form of a breaking point for the SAA at which point all their lines start crumbling and the Sunni militants gain tremendous momentum, seizing a very large amount of area in a very short time.
If events unfold that way, I would expect a terrible fate for the non-Sunni population in Syria. Not only that, but under a stabilized rebel victory, an Islamist country (not just Islamic, but Islamist, like ISIS but maybe not as extreme) seems all but inevitable. As atrocious as you may believe Assad to be, even if his dynasty and Baathism survive through military means, the dynasty will eventually end naturally. In that regard, the survival of a secularist oriented ideology in Syria is I think a much better fate than yet another Islamist country where it will take 50-100 years before any semblance of societal reform occurs. Honestly, I can already see Hillary Clinton bombing the shit out of the Sunnis she helped fund because of some sort of Alawite genocide. Rinse and repeat for this sad, sad region.

The only thing keeping jihadism alive in Syria is Assad; he is the reason it went from a fringe underground ideology to a mainstream one in his country. Because when you are a Sunni villager, and secularism to you means this indulgent class of cronies, a jihadi group starts to seem like a saner alternative.
I don't think the Assad regime will ever end peacefully; if power escapes the dynasty somehow, the clique that inherits it would still inherit its crushing flaws. If it survives this uprising like it survived 1982, it'd face another uprising or war in the future. I expect the insurgency to continue to chip away any victorious regime for the next few years, biding its time.
I don't think a jihadi vision can overpower the non-jihadi majority in Syria. Even the largest non-jihadi Salafi groups tend to side with the FSA whenever Nusra attempts its power grabs. The jihadi vision is doomed in Syria either way, and the other Islamists can't be worse than Iran's Islamist state, or the Shia militias being used in Iraq. What could strengthen jihadis is if, for example, Assad defeats the Ghouta, and members of the FSA in Daraa join him. Then when the insurgency comes back it'll no longer be chauvinist, it'll be truly jihadi.
