I thinks you're confusing concepts under the same name here. Atomos was simply the concept of the smallest possible unit of matter. We thought for a while that we had found this unit, thus calling it "atom", but we were wrong about its fundamental irreducibility and the name stuck anyway. There was nothing wrong with the original Greek idea, only our application of it. It turns out quarks and electrons are the true atoms but it's too late to change it now.

The stored potential energy is based on the position of objects with respect to the gravitational field. Allowing objects to fall to the center of the field releases the energy by increasing the velocity of the object. The Earth is the source of its own field and at the center so it's actually the opposite of a battery. You'd have to input in an enormous amount of energy break the Earth apart Death Star style and scatter the pieces away from the center of mass.
The Earth's also filled with an unimaginably large amount of mass-energy (like all objects) as per relativity bit it's useless because there are no nuclear reactions that could release all of it in an exothermic way.
