Do any of these grammar guides address the usage of punctuation?
I just use it like I do in Portuguese/English for now.

I hardly even think about punctuation. Even commas are optional but it is way easier to read if sentences/phrases are properly separated.

I wonder how optional it is, a lot of English speakers seem oblivious to such rules and have actively argued against me placing commas a few times.
I thought it was the same with Japanese, but even novels, which are reviewed by editors, have huge chains of words without a single break.

English is structured in a way that a comma placement can have implications depending whether it is present or not Example: A seemingly harmless statement such as "Let's eat, grandma" can turn suddenly dark when you forget the comma (Let's eat grandma) There's also debates, such as the necessity of usage of Oxford Comma (en.wikipedia.org/wiki/Serial_comma) to avoid confusion in written English.
Japanese probably does not have that problem because of the way it is structured.

I think the ちらつく here is used in a more abstract sense, as in shifting from peaceful to violent.

It seems that I have a hard time fully imagining the abstract sense but I get the gist of it. I imagine that they are using their physical power (guns/weapons) at their own whim (暴力をチラつかせる) in order to get something out of the threatened group.

2 hours a day of study and you can get to N3 in 6 months from scratch, so yeah, you can do it! Just keep vocabulary coming daily and be sure to read some grammar guides. Wait for no longer than July to start consuming media, so you can get used to it.

Possible but you better start getting your vocab/kanji in as soon as you can. However, you should have something for listening, N5 listening pace is absolutely nothing compared to even N4 level and you're trying to catch up to N3 by July. The way they say conjugations, particles and such can be quite confusing at times for an untrained ear.

I'm really struggling to understand the 2nd and 3rd sentence, can anyone help? Context : a girl is made to watch her boyfriend, 太郎ちゃん, being bullied, and is threatened as well. Is she trying to get out of trouble or to take his place?

Though both may deliver almost exactly the same meaning in most realistic contexts, I can technically point out a difference.
In the first sentence, it makes you feel like その件(the subject) isn't necessarily the direct aim or motivation for the speaker's investigative actions. He just wants to widely collect information on the subject for some reason anyway. It's quite vague what he's trying to find out through his research related to the subject.
In the second sentence on the other hand, you can clearly feel that the speaker wants information which is directly related to the subject or matter since 関する gives you a strong impression that the very details of the subject itself are what he seeks for and needs to reveal. Also it sounds a bit more eagerly and purposefully this way.

Maybe in the HTML code of the card, you can probably force a font.
But you should get used to different typefaces. Or study stroke order so you don't depend on the shapes that much.

Why is お帰りなさい used for "welcome home"? Isn't なさい form a way to give a command to someone when you are their superior? Why are you commanding someone to return when they have already returned?
We use both. The latter is more colloquial. どちらも使います。「期待するの」の方が口語的です。

A lot of English speakers are actually oblivious to comma rules. They are probably the singular most frequent punctuation mistakes, with punctuation mistakes in writing being probably the most frequent grammar mistakes overall.

I just want to recommend the Japanese version of Dragon Quest VIII for the 3DS (I don't know what the PS2 game is like), it's amazing for studying Japanese if you're a beginner. All dialogues have furigana and are easy to follow, and the game itself is really fun. I'd easily recommend it over Pokemon, Youkai Watch or any of the other games that are usually recommended for this purpose.

I translated ためとく as "to save up", which implies saving money in advance for something in particular. "For a rainy day/emergency" is a more general reason to save. I'm not sure which is more appropriate in this case.
