Blue and Green are both indoctrination, just different.
Blue is having Shepard submit to indoctrination. Taking over as the "controller" of the Reapers... only to immediately start doing what the Reapers would have done anyways - rebuild the mass effect relays, repair the citadel, and keep organics in check.
Green is forcing indoctrination on the entire galaxy. Giving trillions of organic lifeforms no choice and no say in their future or destiny. Inevitably all of these indoctrinated lifeforms will come to serve the Reapers.
Red is the only right choice. It is the only choice which destroys the Reaper threat for good, which has been your goal the entire franchise. It is the only choice which doesn't force you to compromise or surrender some aspect of yourself or the galaxy to the Reapers.
The Illusive Man is the voice in favor of Control - he thought humanity's only hope was to try and control and dominate the Reapers - he winds up being subtly indoctrinated and working against humanity.
Saren Arterius is the voice in favor of Synthesis - he thought the galaxy's only hope was to join with the Reapers - he too ends up becoming a Reaper puppet, His last act of free will in the paragon ending of ME1 is realizing this and taking his own life before he can cause any more damage.
Captain Anderson is the voice in favor of Destruction - he understands that the Reapers can't be reasoned with or controlled or joined with - you've told him as much over the last few years, and he's seen it first hand fighting them off. And he is ultimately the only authority figure you who remains uncompromised in the end.

Synthesis is transcendence. All AI-based synthetic life gain the breath of life and enjoy emotion and human empathy. Humans and organic life enjoy potential transcendence of mortality and the wonders of stronger mental faculties.
All beings enjoy the millions of years of accrued knowledge of the Reapers and Leviathans, and help rebuild. Every being has perfect and true understanding of each other, which can not be said of even humans in the real world now.
In the real world now we have struggle and problems with each other because there are others that can not be trusted. When everybody truly understand everybody else, there is no distrust. Only perfect harmony. The mathematic harmony of the Tao that was lost with the creation of the universe over time to Entropy will be restabilized.
Imagine the universe starts as a jar filled with white salt, then black pepper in two halves. Then the universe aging is shaking the jar up, and then when the salt and pepper are mixed to greyness the world is dead. It would be like returning life to the beginning with clear distinctions.
Through the unity there would be separateness, and there would be true peace. Left to nothing but the imagination. Some like that only has the opportunity to happen once in many universes. The other two options are short sighted and are temporary solutions that will breed further conflict and leave life samsara-bound.

The ending of this game ruined the series and gaming in general for me. There were some great parts to the game but they got overshadowed by the shit show of an ending. And the next instalment is being made by people who hate whites so you know how that'll go.
Blue ending is the best. You never know what may happen in the future and the only person you can truly trust to keep the galaxy safe forever is yourself. Better to become a lesser evil that destroys greater evil than to let evil run rampant throughout the galaxy.
