A MK vs DC game could only work if WB gave NRS free way to make it how they wanted and not be restricted as Hell. One if the many flaws of the game was that WB prohibited NRS to perform fatalities to DC characters

Yeah, Flash and Cyborg get left behind and use the watchtower's cosmic treadmill to follow them to the regime's earth halfway through the game. Good Superman is left behind until the final act though.

Booster was never shown in the Injustice comic to my knowledge.
I really think there's a high chance of him showing up either in the Injustice 2 tie-in comic next year or the game itself.
The in-game characters for I2 have shown off companion abilities, for example
