Flaws just mean the character has to suffer consequences to make them more endearing. For example, Jaime getting his hand cut off severely handicapped and humbled him. Since Jon's "death" he became a king and there were no real drawbacks.

Jon has suffered a lot for his own flaws in the seasons leading up to his death, just because the last season or so has been alright for him doesn't mean he has no flaws. Also Dany losing a dragon to the NK and the wall coming down is at least partially due to his flaws.

Jon was first in line making sure that the wildlings wouldn't cross the wall under their terms.

He just realized that it was either let them cross or give their corpses to the dead.

Jon made the right choice with the wildlings, them killing him was treason against the lord commander which the penalty for is death.

Both parties were just doing what they thought was right for the most people. They probably shouldn't have killed him like that. Maybe they should have got him to step down if enough of them agreed that he's making stupid decisions.

That applies to most situations though, the group that killed Jon were definitely in the wrong. Not only was Jon clearly on the right side of the argument, even if they disagreed murdering him in cold blood is still fucked up, especially for Olly who Jon helped a lot.
