Temple of Wonders lion head was CG. So was Carpet (except his tassels which were animated by hand). The Temple of Wonders could have been done traditionally but I guess they were experimenting with CG at the time and wanted to make it look a bit more unnatural. In Carpets case they wanted it to have an ornate design that would be too difficult and time consuming to animate by hand.

Flash animation, and everyone just got lazy at backgrounds.

The CG in Hercules always stuck out like a sore thumb to me, even when seeing it in theatres as a niƱo.

I'd say it's because Aladdin used CG more wisely (and less in your face) than Hercules did.

From what I can tell, Hercules used CG for the hydra so they wouldn't have to draw all of it's heads.

Better is debatable. I prefer 2D to 3D but the level of polish and effort going into a Disney film now is comparable to one during the 90s renaissance.

If you're talking about 2D - then it's because there's essentially no 2D productions with the same amount of money and time poured into it.
