Aronofsky's Noah and 2001 both go for God being an extremely enigmatic and incomprehensible force, which I like.
I count 2001 because Kubrick said he saw God as the evolutionary endpoint of an alien society, not as magic or whatever.

Unironically Prince of Egypt. It makes a lot of sense if you think about it. The idea of child's animated movie version of the bible is enough to spark controversy. You want to be extremely careful with making sure the depiction of god and biblical figures isn't going to spark even more controversy.
