Aronofsky's Noah and 2001 both go for God being an extremely enigmatic and incomprehensible force, which I like.
I count 2001 because Kubrick said he saw God as the evolutionary endpoint of an alien society, not as magic or whatever.

Unironically Prince of Egypt. It makes a lot of sense if you think about it. The idea of child's animated movie version of the bible is enough to spark controversy.
