Not in DC, but I can see Snake and Raiden in MU being part of an UN special task force, dedicated to prevent evil/shady organizations from getting their hands on super advanced/world threatening technology. All the lot being done in secrecy and totally undercover... a group dedicated to clean up SHIELD mess, basically.

Kojima had nothing to do with MGRR or MGSR which was the kojipro version, and he has literally stated in an interview that its not something he would have seen for a world after MGS4 nor would he let it restrict him when designing MGS

Metal Gear Raiden IS canon, it's just farther along the timeline.
Even the original Metal Gear game took place in the "future" from a 1980's perspective and featured impossible technology, and MGR is just the technology finally becoming slightly more common.

DC generally made up a new black ops unit or spy agency for every comic book starring a new character and the logical problems this caused actually became a plot point in one 80's era crossover.

Actually, Otacon agrees with him and points out that Metal Gears are wildly impractical weapons beyond a strategic level; they aren't meant to be shit you actually fight with, you're supposed to drive them to some remote location and launch a nuclear missile from it.
It's how Snake kept beating them; they aren't really optimized to fight infantry even WITH all of their emergency weapons, it's just not practical.

I can see a crossover where Nick Fury snatches Solid Snake to force him to run a mission for SHIELD or something and hilarity ensues.
