Carol causes it after Magneto destroys a large section of New York, blaming mutants overall. She personally attacks Magnus, and it goes as well as you expect. Carol leaves injured (and disfigured) and vows to kill every mutant on the planet, regardless of alignment.

Carol is the leader of the Xtinction force and Magnus is leader of the Mutant resurgence. Carol recruits pretty much every anti-mutant hero and even villain on the planet. Magnus gets the X-Men, Spider-Man and his heroes, and every mutant on the planet.

Magnus's side is ultimately right, as Carol pretty much goes full genocide against mutants and even innocent people who aren't even mutants. She eventually is killed by Magneto and the mutants are build New York. Though still somewhat reviled by society at large, they are more respected in a positive light. Magnus though, leaves for and rebuilds Genosha, still believing the humans will someday turn against mutants once again. As a thank you, humans and mutants alike help rebuild Genosha, and Magneto grants certain humans access to Genosha.

I really like this idea, it's kind of cliche but would really like Kamala realize how an asshole Carol become and lose all her respect for her.

Medusa's corpse is randomly found in Stark Tower. Tony is blamed by Carol and Cap. Tony argues that he can't be the killer because why would he leave the corpse laying around if he was. Security footage shows an Iron Man suit dumping the body where it was found. Tony argues that it could be anyone in the suit. Tony goes on the run to try and find the killer before Carol/Cap/Inhumans catch him, he gains a few allies from the X-men after allowing himself to have his memories scanned. Cap buys the X-men's explanation, Carol/Inhumans don't.

The killer turns out to be Young Cyclops trying to cause another civil war in revenge after finding out about how his other self died

Captain Marvel vs. Captain America. Capital punishment, AKA should villains receive the death penalty. Norman Osborn is the pawn, as Cap kidnaps him right before a lethal injection. Cue philosophical ennui as everyone discusses the judge, jury and executioner conundrum.

Everyone finds out about Franklin Richards (or whatever macguffin Marvel uses if they don't want to dust off the FF) maintaining a universal sliding timeline.
Cue a bunch of people trying to stop it so they age normally, and a bunch of other heroes/vilains who want to keep it going.
Let's say Cap is trying to stop it, and Carol wants to maintain it. Or possibly Tony or Strange is trying to maintain it.
The government eventually gets involved because this shit is affecting the world.
Cue a bunch of loyalty shifting and character introspection with a very meta bent.

Steve and his team are obviously right, but the totalitarian thought police win anyway.
