Makes perfect sense to me. Some evil guy is going through time trying to track down some objects of great power to do something that is probably pretty evil. Cable is following his trail and trying to stop him, so this new villain is leaving behind super-tech with local criminals to try and stop Cable who also has to deal with it because he can't just let them running around with future weapons.
And Stryfe is probably behind it all somehow.
