Hope wasn't ready to take the Phoenix, even with all of Cyclops training, she wasn't ready. You can see that in panel on the story. If she had taken the Phoenix at that moment like Cyclops wanted, she would've destroyed the planet, end of the story. Stark didn't know how to stop the Phoenix but he had to stop it somehow from getting Hope because she wasn't ready. If Stark didn't tell about this to Cyclops is because Scott was to stubborn to wanna work with the Avengers. By the end of the event, only when Cyclops was already in chains he listened to Stark.

The biggest problem with AvX was that neither the Avengers or the X-men's plans would have worked, and it was only through the circuitous and roundabout events put into motion by the two fighting and both their plans failing/neither being put into action properly that Hope was trained by Iron Fist and paired with Wanda to both host the Phoenix AND be able to resist going all dark Phoenix.
Basically everybody was wrong, either side would have ruined things if they'd have got their way, and the entire plot hinges on coincidence that results from the two ruining each other's plans.
