That sort of thing doesn't happen.
Those claws can (and have) been ripped out before, but Logan and Laura's healing factors grow new ones back in unless the missing claws are reattached.
And in case you ask: Logan's adamantium bones are all canonically connected by some sort of flexible adamantium fibers, cables, chains, or links of some kind.

She has healing factor and bone claws that were coated in adamantium, She lost her arm in X-Force and was forced to cut out her metal claws from her detached arm, regrow the lost limb then ask Dr. Nemesis to extract her bone claws and re insert her metal ones.

Colossus is relatively "human". The mutate gene allows him to coat his outter body in metal. But that's it. His internal structure is still intact to that of a normal human being. i.e. no metal intestines.

Not true. He was depicted as having metallic blood in Whedon's run and has often suffered wounds while in his metal form that did not reveal human flesh beneath.
Furthermore, it's not just a surface change when he transforms, he grows physically larger and taller when turned to metal.

Those two things aren't analogous. X23's claws breaking off at their first bone weakpoint (even though the bone is stronger than normal bone) would be a regular occurrence with the forces that she's typically wiping at.

What's more, even with Wolverine's entirely adamantium skeleton any time he does something like try to slow a fall by dragging his claws on a concrete wall or something, his claws and skeleton that are having immense upwards force exerted on them should rip up through his arm which is having extreme downwards force of his super strength acting on it. It would be like sticking a toothpick in a marshmallow then dragging it along a wall, the toothpick is going to shift up and around and rip out of the squishy marshmallow.

Since his first introduction in the MCU and in the first Avengers?

When Mystique transforms into Wolverine in X-Men she transforms some part of her body into faux-adamantium claws. These claws are later cut off by Wolverine.

Later she is stabbed by Wolverine, and in doing so passes out and reverts to her normal form. in this normal form we see the stab wounds still there, demonstrating that any wounds sustained in a morphed form carry over to her normal form and do not heal, and any flesh lost in a morphed form is taken from her net flesh count so to speak. In X2 we even see that this stab wound has left a scar, meaning Mystique's body can be scarred and won't heal in any superhuman way.

All this considered, what part of Mystique's body is now permanently missing because Wolverine cut off her claws? Can she choose to morph excess body fat into claw form in case it's cut off? Or is she now walking around missing some lengths of intestine or bones?

I remember reading in the comics her describing that she can lengthen or expand her body, it just causes her extreme difficulty or even pain to do so.
