The thing is, I don't think they suddenly decided to do this thing with Lapis/Peridot after letting Zuke run wild or whatever - storyboarders are given general outlines by the writers, Zuke wouldn't be allowed to decide what directions two characters go down.
I'm pretty sure this was always the plan: sideline the two of them for awhile so other plots and characters could be focused on, and in the meantime set the stage for their development.
Make Peridot pour her heart and soul into pleasing Lapis so she can learn that not everything can with fixed with stubborn optimism; that not everything on Earth is sunshine and rainbows.
And have Lapis hurt someone who does nothing but treat her well, so she can maybe come to her senses and decide to stop being a piece of shit. And that someone couldn't be Steven because he's too emotionally mature to even let that happen, it just wouldn't work. Also, make the point that hiding away from everything forever in a static safe space won't make your problems go away, and that you probably won't change as a person.
Zuke probably just didn't know what the end goal was. Or maybe she did, which is why she hated her job so much.

Lapis is meant to be a toxic person to everyone around her. She is most at fault for the unhealthiness of her relationships with Jasper and Peridot. It's like they are exploring the cycle of abuse with her and how her being a victim of the mirror causes her to hurt people close to her now. Rebecca's drawing of the human homeworld gems show Peridot and Jasper both being affected by her, so you are right that they have probably always been planned, but Zuke just wanted her ship to be healthy and queer and romantic when that isn't what it is.
