It wouldn't be too hard to make a darker Inspector Gadget work, really, although you'd lose the original character of the show entirely.
Instead of never explaining it, have the story start with Gadget's brother or sister disappearing or something and him having to take care of his niece and having a hard time adjusting to it and her insistence on helping to find her parents.
Like in the original she could be good at computer shit, which is kind of ironic considering it's Gadget who's the cyborg. Heck, he could be some grumpy past-the-times kind of guy who had to accept being turned into a cyborg after an injury and is having trouble adjusting to that as well.

It'd be a near-future setting with robots and shit so Gadget being a cyborg isn't outlandish in context.
Maybe Penny's parents are dead (in a bombing by MAD? The same one that injured Gadget?)?
The first story could end with Gadget and Penny reconciling that they'll be living together as a family, like the opening story of Darkwing Duck but where adult and child have a harder time bonding.

The show sucked a bit; they really abused Penny's magic computer-book as a deus ex machina. She did stuff like remotely hack helicopters at time when I don't know how much computerized equipment a helicopter would even have. The book could just control any machinery at all.
