Why? The original show was 2D animation. Also, it would be much harder as puppetry because they have less body to show from the waist up and any meaningful full-body puppetry wouldn't work in the Muppet method.
Speaking of Muppet Babies, Marvel has announced that their releasing a Muppet Babies Omnibus. Collects the entire comic series from the 80s and The Muppets Take Manhattan comic adaptation.
