Most of the equipment on the boat that would run an operating system is fairly integrated with the equipment it is intended to control. The communication cards, the custom software, the interface is more than likely all custom tailored to the military; it almost always is. Additionally, it takes a really long time for our (US) military to completely vet out any new software, I imagine it's the same for the UK.

So by the time they procure new communication cards, update/develope new software, and implement the training in their courses for incoming sailors; fucking windows has come out with several new versions.

Also, if it ain't broke don't try to fix it.

I do contract work for a manufacturing company and they're still using Windows 98 because it's compatible with their legacy CNC equipment.

Prior to doing the full facility upgrade ~20 years ago, they were still using UNIVAC mainframes. Had them stored away in a basement until they employed me and asked if I would dispose of them.
