Both Hiroshima and Nagasaki were legitimate military targets with infrastructure, arms depots, and training grounds. They were selected because Tokyo was decided to be too risky to nuke (Could leave Japanese Military in the hands of the generals in the field if Jap leadership in Tokyo is taken out) and Kyoto was ruled out because we didn't want to do absurd amounts of damage to culturally significant items.
