I don't believe the ban is to punish countries. Sometime in the next 120 days I suspect he will eviscerate ISIS, there will be fleeing ISIS fighters trying to pose as refugees. The countries on the list have poor security and active ISIS groups. They were banned simply because they have the highest probability of being exploited by ISIS.
While Saudis are terrible, they do not want ISIS inside their own borders, there's little chance of it being used as a route for them.

Jordan, Egypt, Saudi Arabia, Morocco, Tunisia, Turkey, and the rest ALL have PRO Israel govts.
They recognize Israel supposed right to exist as a Jewish state. They are not pro Israel like America is but also not anti Israel like Iran is. Iran is basically the only one funding and helping Hamas for example.
The countries I named are not perfect with Israel and are no where on Western level (except for throwing Palestinians under the bus which they are better at doing than Westerners). However in comparison with Iran and others, they are seen as friendly by Israel. Saudi Arabia even offered Israel to use its airspace for attacks against Iran.
