Most polls put her a few points higher than Trump. She won the popular vote by a few points. The polls were right. However, she lost the rust belt and white working class vote (including historically blue states), which cost her electors and therefore the election.
I think these estimates actually encouraged Trump supporters to turn out in greater numbers. This actually won him the election.

I don't have a specific fact pre-election night that stood out, but I will always remember election night when Podesta comes out at 2am at the Hillary rally to tell Hillary supporters to go home.
