There are plenty of classified R&D projects. Any engineer or physicist who's worked with the DoD is familiar with non-disclosure forms and shit like that. Most of that stuff is usually declassified within a few years though.

The DoD is notorious for having shitty accounting - all the money ultimately ends up going wherever it's supposed to go, but the receipts are often misfiled, shit is frequently written down in the wrong accounts, payments are listed in books on wrong dates, wrong places, or listed twice in different logs, etc etc etc. The DoD is no under basically constant audit to fix all its shitty bookkeeping
