Theories, in a scientific sense, can't be proven, just upheld, improved, or disproved.
Theories are mutable as evidence shows they are correct or not.
When someone says they agree/believe in a theory, what they are saying is they fundamentally agree with what the current corpus of knowledge related to that theory says, or at least in general principle.

Basically materialist atheism holds the idea that the brain functions like a computer, and that consciousness / experience is nothing more than an illusion as the result of energy impulses in the brain. It is however something you cannot prove with science, as experience isn't something that is known to be able to be observed, therefor it is beyond the realms of science to understand, and goes to metaphysics.
(when does energy impulses in the brain become experience? How could you prove such a thing?)
Materialism has a lot of difficulty explaining this, as well as it being actually quite unintuitive when you think of it realistically. The traditional and more intuitive belief is dualism; part material, part immaterial.
Oh and there are other things that are immaterial that aren't explained by materialism, like laws, or the creation of the universe (necessarily must be a non-natural cause; nature didn't exist yet to be created by nature.)
