Tessa is a pushover who is basically relying on her second to command to do anything. She has no leadership qualities at all but still is the leader for some reason.

Tessa. It's not a contest at all after Come Make My Day when Tessa goes full moeGAR and keeps Mithril afloat by her. On the other hand, Chidori was reduced to damsel in distress and became useless and annoying for the rest of the story. That is actually true to life. In any first world military, a freshly commissioned Second Lieutenant has no practical experience or knowledge. If he is intelligent, he will wind up relying heavily on the senior NCOs under him in the process of growing into a capable leader of men. It's what her relationship with Mardukas (her XO) is, and it's quite realistic for something found in a Japanese cartoon.

Non-commissioned officers (experienced people who have risen through the ranks) are lower rank than commissioned officers (who necessarily haven't served in military and instead have gone through formal training). This applies to most modern militaries and there are pre-modern historical equivalents (for example, in Roman military junior officers, principales, with rank below centurion, were similar to modern NCO ranks and while centurions or higher could be promoted from the ranks, they could also be commissioned).

Once again, that's entirely normal. Until you are a senior officer with a lot of experience, your second-in-command is always certainly going to know more than you about the majority of practical military topics. The military is specifically structured in such a way--newbie officers are paired with veteran soldiers who will impart their experience and expertise to said officers, with the expectation that the officers will learn from them and eventually surpass them.

The result would ultimately be the same, in that a different captain would ultimately have to follow all of her instructions regarding the submarine and its capabilities anyway. It's why leaving her in charge of the technical and administrative aspects and having Mardukas handle the tactical side as the story does works very well.

That's normal. While you might have received instruction on how to clear a bunker at West Point or VMI, you will most likely be relying on someone else for the finer points of how it is actually done in the field the first couple of times you do it.

Not as well as people who have a lot of experience in doing the stuff for reals, no. Then again, they don't have training or experience in military theory or logistics or other such subjects while keeping the officers separate from enlisted troops, although a historical relic of class system, helps in maintaining a professional relationship (discipline, officers not leaking military secrets to the men who might then leak them to the enemy etc).

And that's precisely where NCOs come in. They are supposed to assist newly commissioned officers with their practical experience.

Tessa because she's actually an interesting character, worthy of respect and admiration for her strong-will and brain. A genius but still a teen captain, Tessa struggles and pains herself to mature due to ever-changing fluid situations. Especially so after full-scale war broke out against Amalgam. The life of her men and women were in her hands, and being the only high-ranking leader that survived, she had to take up the position of commander of a broken organization that wouldn't be able to survive without Tessa's intelligence and skills.

The build-up of stress, tears, and pain Tessa had to endure makes her easy to sympathize with. Works herself to death without any real rest, to the point her own officers had to forcibly drug her, because the enemy was a force akin to a perpetual machine. Another thing, having to up on Sousuke due to complications in a relationship that was interesting, adorable, amusing, but also recognizing when she herself lost hurts all the more. And despite the mature way she handles herself, we are reminded that she's still a young girl who weeped in private. Add to the fact she will always have special feeling for Sousuke, Tessa is like a tragic heroine.

And of course, Tessa is ten times more moe and sexier than Chidori, so there's that.
