I think I figured this all out.
The aliens' MO was for their advance party to blend in, that was the Washiba Clan. They conscripted earthlings to bolster their forces and altered their brains/memories so that they believed they were serving a genuine princess and clan.
Kennosuke's maxed out loyalty stat tugged at the princess' heartstrings and when the rest of the alien force came to retrieve them, she ran off and returned to him, becoming a target in the process.
