The series is post edo, in the Bakumatsu period. His coat would imply as much as well, even if it's a reference to the original, intended setting.

While there were no big cities, there were multiple episodes that had money in them (coins to be specific), which means there must be a central governing authority for said money.
It's basically an anthology of detective stories with a supernatural bent. The stories are usually dramas which examine human nature.
Well, the Boshin war should be going on with foreign influence on both sides via weaponry, clothing and so forth. It should atleast make an appearance were the nation in Mushishi not isolated.

Something more modern. If you look extremely closely, you can see that Ginko is in fact wearing Western clothing, instead of what you would expect, Japanese clothing.

Mushishi was supposed to be contemporary but the artist changed her mind at the last second, so the design for Ginko stuck.
I personally would not mind seeing a sequel or a spin-off that takes place in the present Japan. That would actually be dope.

The Mononoke anime is sublime and also the source material for the manga (or more accurately, the Bakeneko arc of Ayakashi is).
That said, I am a huge fan of both series and wouldn't put one down in favour of the other.

Mushishi is clearly set sometime after the opening of the ports, as Ginko is clearly wearing western clothing, which puts it at late Tokugawa or early Meiji.
