That's why I feel it wasn't actually her plan to initiate Third Impact. Her ideologies seem to directly contradict SEELE's.
She also bit off Gendo's head, so I don't think she was happy with what he did either.
It seems like her machinations just made no fucking sense. I guess she wanted to hijack Eva-01 so that she ultimately fuck over SEELE by ingraining herself in their plans and preventing them from killing her, but everything she does afterwards besides protecting Shinji is confusing. That's not even gettig started on her relationship with Gendo.

Different souls, identical clones. I think Gendo might have tried to shape her to be more like Yui but that clearly didn't work.
They probably could have expanded on it with nature vs nurture but the whole clone thing was supposed to be ambiguous even after they dropped some of the bigger infobombs about the Evas, and Rei's struggle is about finding who she is as Ayanami Rei.
