Those spots are literally based only on what the production companies want to show with a tradition of only showcasing series that are getting nothing in that particular Anime Japan. YuYuYu showed up in the 2015 logo but only had any presence now, Osamatsu had a booth last year but only shows up in this year's logo. It's curious.

The anime industry is in a really really weird place right now. It doesn't even seem to know what's popular anymore or what it wants to do besides try to bait otaku and fujo into supporting terrible shows with terrible scripts constantly. I kind of gave up on it at the beginning of these year really. I think Sup Forums did too with all of it's shitposting instead of just straight up admitting it. I mean fuck I maybe recognize half those characters at best and they're all ones from anime that didn't even air this year.
More of the same shit we've been getting for most of the decade so far is my odds on bet with more preference to fujoshi oriented stuff since that seems to be the direction the industry really wants to go.

There is probably no other factor for being in there other than the rights holder of the franchise also being a sponsor of the event.
About the lack of synchronisation with the booths, I think it just happens because you can then promote far more series, as people who go in the event for news and products of the series they like will also be exposed a lot to the logo.
