No matter how much Anno wanted it to be, it never could, because it was already through the looking glass of fan reaction and desire, altering his vision irrevocably. This is shown in the most literal fanwank ever, a scene very far removed from the spirit of the show, or the audience in the theatre scene.

My interpretation is that Shinji accepted Instrumentality. Throughout the series one of Shinji's major flaws was self-hatred. He felt that he was not a worth loving and that is why his father abandoned him. When he became a pilot he perceived value in himself, by being useful he was now worthy of love. His motivation for piloting was being useful and his father's approval was validation of his self-worth. Of course halfway through the series everything starts to go to shit and his motivation disintegrates.
It is discussed that AT Fields are the separation between minds that creates individuality (although it is also used for a physical barrier. We erect them to protect ourselves from being hurt. During Instrumentality Shinji maintains his barriers because to avoid pain because he can't believe that anyone would love him. In the end sequence he has an epiphany that he is worthy of being loved and the theater begins to shatter. When he finally declares that he is worthy of love everything dissolves and he is in the blue sky with everyone clapping and congratulating him. (The title of the episode is "The Beast that Shouted Love at the Heart of the World") He dissolved his AT fields and joined everyone in Instrumentality.

End of Evangelion is an alternate ending to the TV series because people were pissed with the low budget episodes 25 and 26 even though the writing was exactly what Anno intended it to be. It's not a sequel to the original TV ending.
Why is it not a sequel? Because 25/26 and 25'/26' (aka EoE) happen concurrently and have two different outcomes, thus they are alternate endings.
In the original, Shinji realizes that as long as he loves himself he can be happy, so he comes to terms and decides to accept instrumentality.
In EoE, Shinji realizes that interpersonal relationships are more important than loving yourself because the happiness you get as a payoff is worth the pain and effort of interaction, so he decides to reject instrumentality and return to reality.
I'd consider EoE to be the "true" ending since Shinji finally grows up but Anno and the production staff left it ambiguous (see ) as to which version of events is canon.
Anno also had an idea for a movie that would take place in the world after EoE, but it was scrapped early in development. A lot of concepts from that theoretical movie were recycled and used in Rebuild (neweva.blog103.fc2.com/blog-entry-3372.html).

Because the final scene has him surrounded by the other cast members in a dreamlike environment with them all congratulating him? There's no evidence to suggest that he rejects instrumentality and until EoE we didn't really know what the fuck the actual instrumentality process was.
Also, Yui's lines at the end of EoE tell Shinji that anywhere can be paradise if you have the will to live, so why would he reject instrumentality if he had found happiness in himself? He'd have no need to go back to the real world.
I'd say the actual physical outcome doesn't really matter because the real focus is Shinji's final conclusion, but I'd stand firm in saying he accepts instrumentality in the original ending.
