I don't understand either, the shows compliment each other very well. The science is very well done, and the two time periods contrast nicely in style and pace. My guess is that the "hard sci-fi" of the first show garnered support from the old fans who moaned at the shiny magical girl sci-fi format of the future. i.e. oldfags complaining about youngsters.

Diebuster is more of complementary work to FLCL than it is a sequel to Gunbuster. People were most likely disappointed that it wasn't a direct sequel, but I think all 3 OVA series stand on their own quite well.
