You're looking at it too simply.
Each case revolves around a specific member of the cast doing something that their character would do. If you spare one character, another must die instead - and since each case follows the canon of the last it can't be an "alternate case" - set up.
Say Naegi puts in the work to spare Taka
Well ok Taka isn't murdered, but now you can't have Case 3 - a double murder. The whole logic of the case would need to change from motive to workings.
Say you spare Chihiro. By doing so you spare Mondo too. Meaning that Case 3 can't even happen because Alter Ego would go with Chihiro.
The only way you can REALLY do what you're proposing without having endless permutations and scenarions is to make the characters that die and the ones you can save interchangable - which would SEVERE weaken the character and case writing in this game
