It's actually pretty simple.
There's Nikaido 1, who uses the time magic.
Then there's Nikaido 2, whose timeline Nikaido 1 visits when she uses her magic.
Once Nikaido 1 is done fucking around in Nikaido 2's timeline, she returns, at which point Nikaido 2 disappears completely.
Of course now I need to go back and verify that's what happens when Nikaido gives the Kitchen Knife to her past self in the Devil House

As explains, the second Nikaido doesn't disappear until the two timelines reconverge
Looking at there are two Nikaido's, the 8:40 and 9:00. The 8:40 one sticks around until it hits 9:00 at which point it disappears.
This probably means we still haven't reached the time where Devil Nikaido went back to resurrect Kaiman and all that

I think it's more likely this where the past Nikaido doesn't disappear until she hits the time when her future self used the magic
It would explain why when she handed Store's kitchen knife to her past self in the house, her past self didn't disappear immediately after the future self returned (I'm guessing the panel in happened twenty minutes after the fact).
