You should always choose boiling over filter systems. Since, as long as the impurities of the water do not have the same or lower boiling point as water, it is rendered safe. If the impurities do have the same or lower boiling point as water, then the water vapor will contain the impurities that are in gas form and you will be just as fucked because that shit WILL go through a filter.

Good water filters are generally designed to be capable of two things: filter out poisonous elements like arsenic, and filter out parasites and organisms as small as bacteria.

Viruses though are too small for filters to do jack shit. This -usually- isn't a problem, as without a host viruses typically decompose within 24 hours, making ingesting their remnants harmless. In a place like, say, North India this doesn't help much when people are shitting their guts out in your drinking water supply every other hour.

If I had my dumb ass stuck in a city during a viral zombie apocalypse, I'd boil fucking everything aside from straight rainwater.

If you just want to get rid of bacteria, protozoa, prions or other organic vectors, then domestic carbon filters will typically do the trick

Expensive reverse osmosis filters will definitely remove anything that can 'infect' you

Other than that, a good distillation will get you purer water (if you have a lot of patience... or a lot of money and access to a lot of power)

As long as the atmosphere isn't too polluted it shouldn't be a problem. Given enough time dead cities shouldn't have much of a problem with smog and the like.
