This is probably my favorite trope.
I think I've seen it a few times in anime, but the only one I can recall is Shakugan no Shana (which did it surprisingly well considering how shit half of its second season was).

Tokyo Babylon and X/1999 seem to be a fan of it. Actually, any CLAMP work will have a lot of that, romance between the MC/villain, and lots of suffering. Don't watch any of the anime adaptations, though. They fall flat compared to the manga for whatever reason.
