Which season is the best overall?

I would say S1 simply because it has the bulk of Natsume's character development.

Season 2 because it is mostly SHTF in every episode

Natsume is cool because even though he's very isolated from people, he's not a cynical asshole and he's still able to empathize with people. You really get the sense that he WANTS to be closer to others, but the fact that he's not bitter and resentful about it makes you want to cheer him.

What sets him apart from other characters in his archetype (like Shinji for instance) is that he seems like a genuinely good kid who deserves to have friends.

Sorry you have no personality, but what does that have to do with anime? Natsume is practically a stereotypical shounen itself, insofar as it sexlessly drags on forever with zero point and barely any development to plot or to personality/relationships.
Shoujo should be about hot guys with spicy personalities (or at least have some component of that), anything outside of that is a waste aimed at people with social disorders.

Not to mention, he's not always helpless and consistently gets shit done.

That was the saddest episode of anime ever. Pure sold destroying tragedy with no happiness at all.

DRR looked like absolute horse shit, so I've no sympathy for Shuka.

I liked the resolution to that episode, though.

I thought it was poignant to have both characters accept reality and move on with their lives rather than get together at the very last moment - it fits with the show's theme of accepting your past without dwelling on it. That's not something you usually see in tragic romance.

What I mean to say is that I would call it "bittersweet" rather than "tragic". Nothing good lasts forever and all that.
