I've noticed this in EVA as well and scenes where they did this turned me off. It makes characters look legit retarded.

Should she open her mouth in the original it would look normal,
but when she closes her mouth they don't want to have to animate the jaw moving up, so instead they put her mouth up high so that there is enough room for her mouth to open downwards.
As your eye focuses on movement you basically don't notice that her jawbone is wired in place.
