With Naruto, NH was the most popular and it's obvious Kishi just wanted to do what the majority of the fans want because he needs his yen to eat more ramen and whatnot. You got The Last, you got Burrito airing now, you got the works. Naruto is still extremely popular in Japan.

With Bleach, I don't think many people deny Ichigo/Rukia was the most popular ship, and people swore for years that it was going to happen and Orihime got copious amounts of shit from Sup Forums during HM. Bleach got sacked, Kubo ran out of shits to give, and just ended it with Ichigo getting with Orihime and Rukia getting with Renji. It got one novel and a live action but it's not getting much hype, and I highly doubt Shounen Jump wants to start the anime back up when they're making enough bank off of Naruto.

Finally, Ishida is a slightly different case. He doesn't give one shit. He's doing it his way no matter what happens to the series afterwards, not to mention TG is more adult than the former two so it has more freedom to be explicit. This is 100% his vision, he isn't following the money (if he did HKs would have gotten their way) or wanting to just pull the plug already (if he did he would have paired Kaneki with a literallywho or Eto and Touka would have been killed ages ago).

This was the same with Kubo though. He made Ichihime and Renruki canon despite knowing they are nowhere near as popular as Ichiruki. He could've taken the easy way, and made the pairing that majority of shipper wanted canon but stuck to his own idea.

Undeniably the worst ship in the series. Never mind the fact that Sasuke attempted to take Sakura's life on two occasions, but he never expressed interest in her.
