No, it's legitimatize 2deep in ways that won't necessarily be apparent, especially on a first viewing if you have no idea what it's trying to do. There's really no shame in not getting it.
It took me several watches and reading a few tumblr/livejournal essays to shape my own interepretation/opinion on what the fuck I just watched.
But even without that I still enjoyed it a lot.

Nah, that's dumb. You don't have to watch everything something was inspired by to understand it. Utena revolves around universal themes that aren't unique to any culture. I watched some of Terayama's films, Dezaki and read Damian and during the rewatch besides going "Oh!" a couple of times it didn't add anything to Utena.
Watch Terayama later if you're interested in Utena's influences, that's it. The most obvious thing is the soundtrack since they used the same composers and the really dramatic and theatrical portrayal of adolescence. The shot composition is quite different from his films though. In fact Utena looks more like theatre. So Ikuahara was probably inspired more by his actual plays, but we've only got the possibility to watch the films.
It is deep, but it also never really took itself TOO seriously. There's plenty of stuff in there that doesn't actually mean anything. That ChuChu video from the movie is a big example.
It's a lot better than Twin Peaks, which is garbage it's whole second half besides the ending. When it comes to 90s trippy series:
Evangelion > The Maxx > Utena > Lain > Twin Peaks
