Those scenes mean nothing since she only changed her ways in the very end. She was way too aggressive with him and always got so angry at the tiniest things; Chitoge was the most bearable and likable when she around the other girls.

That only furthers my point. She's imperfect, and tries to fix herself to be better for the people around her, despite repeated failures.
How does that make her a Mary Sue?

What went wrong?

The ending did exactly what we expected, but in a way that was so utilitarian and bland that it wasn't at all exciting or cathartic.
Look at Toradora!. Everyone knew how it would end, but the way they got there was still sincere and genuinely emotional.
The way Komi ended Nisekoi, it felt like he was just ticking off check boxes for what he had to get done.
