He despises the concept of heroic spirits in general, because the stories they leave behind beautify every kind of human misery and, in his eyes, cause humanity to keep repeating the same mistakes over and over again (war, genocide, etc) instead of learning from them.
An additional aspect of it is that Kiritsugu's hostility also stems in part from Saber's similarity to him. I'm not talking about the whole >muh chivalry thing, but pretty much everything else. Both have a massive martyr complex, both had to continually make decisions about who should be saved and who should die, both fell into despair when they realized that achieving their respective goals (save Britain, redeem the entire world) would require a miracle beyond human power, and both of them failed because they did not understand the hearts of people.
Basically, it is not just a personal hostility but a multilayered ideological one.
