I have just watched this particular scene and am not sure on the point of having mc explaining the though experiment like reading a Wikipedia summary. Does the explanation really suffice the understanding of this reducto ad absurdium. Science is simply a method used to obtain causal information. With strict controls and single independent/dependent variables, it close to guarantees that what you're looking at is a causal relationship. Now, this obviously is incomplete because the world doesn't run on a series of two variable relationships, but it is the foundation of things.

Humans have obtained causal information through observation and experience throughout history but it's far less precise than science. Sun comes up, causes stuff to grow, if we pray the sun comes up, ergo no pray = no sun = no food = death. This is why anecdotes can't fully be discounted just because science disputes them, the world isn't as simple as science makes it out to be.

Most writers are not in STEM fields. In Japan especially, most animators, mangakas, or LN writers started out as fans of those fields, and so pursued careers that push them full-time into it. They're artists, not mathematicians, and for the most part (outside the US) you don't get STEMs reading anime/manga. You get other creatives reading it and not knowing better.

Standards have risen over time. Chemistry was once considered the hardest of the sciences, since it was the first to be fully mapped out in detail. But Chemistry has stayed mostly the same for 80 years, while Biology and (astro/quantum) Physics have taken many leaps forward.

The same applies to writing standards. The Wier novel, The Martian, is what I expect out of hard science today. It's based on real world technology with plausible applications. By contrast, something on the tier of Star Trek, which may have been thought of as "hard" in the 1960's, is very soft.

And Star Wars is just Lord of the Rings in space. There's no science or sensibility at all.

To write a hard sci-fi these days, you have to do a ton of research and rely on expert opinions, or be an expert yourself.

Non-sequitur. Science hasn't disputed the observed link between sunlight and the growth of plants; if anything it confirmed it and even discovered the mechanism behind it. Now, you could say that it has disputed the notion of prayer having anything to do with the sun coming up (not directly, but by providing an explanation for what causes the sun to "come up" and it not involving any prayer anywhere), but considering that even if today nobody prays for the sun to come up tomorrow or there's suddenly no-one on Earth to pray, the sun will come up tomorrow morning just fine*, I'm not sure what you're trying to say.
Also, where'd you get the impression that science makes the world out to be simple? The nineteenth century?

* Barring unforeseen events like the sudden destruction of the sun or Earth, a high-velocity impact causing the Earth to be instantly knocked out of the sun's orbit, a vacuum decay event starting within lighthours distance etc.
