You literally just contradicted yourself. She manipulated Kira by entering into a relationship with him just so she could get revenge on ZAFT for her father through Kira's skills as a pilot despite already being in a relationship with that other guy with the glasses. She cheated on her boyfriend and manipulated Kira for revenge. Kira realized this later on and dumped her. She was a slut and a manipulative cunt.

Well, Kira had already dumped Flay and was starting to build a relationship with Lacus halfway into the show, and there wasn't really much more than they could've done with Flay at that point, so it made sense to kill her off. This off course doesn't change the fact that Lacus is generic Mary Sue waifubait and a self insert for Fukuda's IRL wife who fucked over Cagalli's character in SEED Destiny out of spite for Cagalli's seiyuu.

Flay did plenty wrong, she's not despised as she is for no reason. She was manipulative amd cruel in her ways, and it took her getting scared straight with Rau to start setting her right. Flay was a nasty, nasty girl and that's what makes her the best. Don't strip away her character stregnths for a "Did nothing wrong" joke.
That said, I don't think she deserved becoming a naked space ghost either. It actually felt like a cruel joke to have that happen right when she was finally acknowledging her feelings.

"noting wrong" is not about intentions or even actions, but about consequences. Did any of her actions have any negative consequences for people surrounding her? Kira actually desperately needed someone like Flay during that period of his life. She helped him to defeat his hesitations, fears and allowed him to finally mature. That cuck in glasses was the only person who might have suffered from her actions, but who cares about him?
