I guess the issue is that the most famous shonen battle manga out there, majority of the time ended up giving the protagonist some bullshit heritage. Even the Japanese audiences have noticed it.

Which gives us the modern assumptions that deconstructions are "dark," because so many of them take the same lazy "wouldn't this be sick and non-idealized in real life?" approach. but that approach isn't the only way to deconstruct something.

No, that is just subverting genre expectations. Deconstructions actively comment on the nature of the tropes. For example NGE is not a deconstruction of mecha anime but Martian Successor Nadesico is.
