I'm going to offer a slightly pretentious angle and say there's a requirement for a young single man to always be presentable. Shinji however is either too honest or too socially incompetent to put on an act. He's honest about everything an average person would try to hide, even in front of their partner or their parents and siblings.
There's also an element of jealousy involved. Most people will never get a chance to work as pilots or in the UN, even if they had all the relevant skills to do so. Seeing someone subjectively worse doing these things and being treated as a UN operative is super fucking triggering.

The big difference for me is not the characters themselves, but the pacing and structure of the shows. Madoka doesn't overstay her welcome - she's one of several primary characters in a short (12-episode) series that devotes plenty of attention to other characters and their development. Shinji, on the other hand, is constantly thrust at the audience for 24 fucking episodes, including the final two which are literally just his internal monologue. Fuuuuuuuuuuuck that.

Madoka always had that inner strength. Sure, she had a little more agency and a small confidence boost when she was a meguca, but that didn't change much. It wouldn't stop her from breaking down crying when Mami, Sayaka, or Kyouko dies or when she learns the truth about magical girls.
The fact that she picked herself up and saved everyone in the end is a testament to her resolve.
