The ending of End of Evangelion shows one possible scenario from the third person, where instrumentality is rejected by Shinji, and the ending of the original series shows the other possible scenario from the first person, where Shinji embraces instrumentality. They are two distinct and opposite endings to the Evangelion series. In the original ending, instrumentality suceeds and Seele's plan of raising humanity to godhood is effectively realised, whereas in the ending of End of Evangelion, instrumentality fails and thus, so does Seele's plan.
This is at least the most plausible explanation for the two seemingly incompatible endings I've arrived at.

As soon as rei fused with lilith and became a god-thing the movie went downhill fast. The entire 3rd impact was just bullshit they did that they thought looked cool without any real substance. It wouldn't matter but it's like they completely threw away the entire narrative in an attempt to be "deep"
i sometimes prefer the series ending to the movie ending but fuck me does the ending of End of Eva is so powerful that is completely wrecked me for a week.

I'm guessing you've only watched it once, right? I kind of felt the same way on my first viewing but it grew on me after rewatching it a few more times. Now it's probably in my top ten favourite movies. It's really not that abstract either, it just feels that way due to the imagery. It goes over the same basic themes about Shinji coming to terms with his loneliness and self-hatred, just with a little more ambiguity.

Its implied since the first episode that there is something more sinister to the eva than them just being mechs. The way the plot unraveled until the finale in EoE should not surprise you if you were paying attention.
Shinji and Rei's characters were finished during the series. EoE finishes Asuka's and Gendo's and Misato goes on vacation. What else did you want?

EOE at it’s core is basically a expanded adaptation of Episode 25 and 26. But for the sake of time, I’ll try to explain the second half of the film.
So Shinji was basically at his breaking point by this point of the film, Misato, Asuka & Kaworu are dead. And Rei has fused with Lilith and since she has also gained Adam’s body from Gendo’s arm, she basically becomes the closet thing that the Eva universe comes to an actual god.
Shinji has broken down, allowing Unit-01 to be captured in place by the MPE’s. And Rei appears to him, naturally Shinji freaks the fuck out, so Rei takes on the appearance of Kaworu to comfort him.
After several contemplations thanks to Rei and a fight with Asuka in a alternate reality, Shinji realizes that he is now alone and unneeded in the world. He becomes frustrated at how everyone has rejected him and the pain that he has been given by others as well as the caused by him. He wishes that he could no longer exist and neither should anyone.
In response, Rei dissolves humanity back into primordial soup, reforming the souls of humanity into a single consciousness. She then shows Shinji a world in which he does not exist as well, he realizes the wrongness of his decision and he then gives humanity as well as himself a chance to return to the real world as long as they can come to terms with themselves. Rei dies and Asuka and Shinji rematerialize in an apocalyptic landscape.
Shinji, still unsure of whenever or not he’s still in Instrumentality or not, begins to strangle Asuka, as a way to confirm both of their existences. He believes that if this is Asuka, the real one, then she would’ve responded. But Asuka, finally accepting Shinji and herself, caresses his cheek. Shinji then breaks down crying at what he’d almost done.
Asuka then says “how disgusting” as a response of the scene before her.

I was just thinking about the absolute fucking idiocy that leads someone to think EoE is supposed to replace ep 25 and 26. It's not. You watch them both. The TV ending shows you an important part of the conclusion: a detailed look inside instrumentality, and Shinji resolving his inner conflict. But it's not a fucking conclusion to the series on its own. EoE shows you the rest, and properly concludes the series so that Shinji's resolution isn't made pointless by his nonexistence, and is reinforced by him actually acting on it in a substantive way. Both are absolutely crucial to the series.
